Does this error occur just for your existing docbook documents, or for
*all* DocBook documents (e.g. <XXE_folder>/doc/user/userguide.xml)?

When Saxon says "failure reading file": it means: "cannot parse the XML
file". However, this should never happen: if you can open the XML file
in XXE, Saxon, when invoked within XXE, should be able to process it.

If you have nothing against converting your documents to PDF using
command-line tool fop.sh, the answer is: "nothing at all".
