You need to uninstall the corresponding add-ons using Options|Install 
Add-ons, Uninstall tab. Doing so will also cleanly delete the obsolete 
jars. See

(If you don't know which add-on to uninstall, uninstall all add-ons.)

Note that, normally, all this automatic. Add-ons which are specific to 
an XXE version are by default installed in XXE_install_dir/addon/ (and 
*not* in XXE_user_preferences_dir/addon/). Therefore, when you uninstall 
v3.6.1 before upgrading to v3.6.2, the add-ons found in 
XXE_install_dir/addon/ are automatically uninstalled too.

Yes. Note that you don't need to install the new versions 100% by hand.

[1] Download all the add-ons your are interested in to a local directory 
(say "C:\xxe_addons"). Point your favorite web browser to the following 
web pages to do so:
http://www.xmlmind.com/xmleditor/addons.shtml
http://www.xmlmind.com/xmleditor/_usercontrib/index.shtml

Do not unzip the downloaded add-ons.

[2] Use Options|Preferences, Install add-ons section.
[a] Uncheck "Download add-ons from these servers".
[b] Instead, check "Search add-ons in this directory" and specify 
"C:\xxe_addons".
