Sorry, but there is no easy way to do this.

PS: I don't see the relationship between our "Filter duplicate ID errors 
found in modular documents" option 
(http://www.xmlmind.com/xmleditor/_distrib/doc/help/toolsOptions.html#valida
teOptions) 
and automatically adding an <xi:fallback> inside each <xi:include>.
