You can disable this kind of alert. Just check the "Do not show this 
dialog box again" checkbox.

I think that your users are not yet used to the way XMLmind XML Editor 
works.

Document references (more precisely references to the root element of a 
document)

[1] have a blue/gray background,
[2] are not editable,
[3] the node path bar is itself partially  blue/gray in the parts which 
are read-only.

Moreover, the View menu has a menu item corresponding to a special CSS 
stylesheet called "Show info about included elements", which makes this 
even clearer.

Therefore, it's pretty obvious to see that the document being edited is 
modular and contains references to other documents.

No, and we don't plan to implement this feature in the near future.

We have adopted this approach because:
[1] It is simple to implement and simple to understand.
[3] It is file-lock friendly.
[2] Several authors can work at the same time on different parts of the 
same modular document, while, in itself, the overall modular document is 
still editable (e.g. you can suppress or add a chapter from/to a modular 
book, while another author is working on this chapter).

sort; otherwise they may quickly reject XMLmind XML Editor.
