I can't be deprecated if libX11 only loads ~/.Xdefaults and ~/.Xdefaults-$host.

Why not?   The replacement is reading the resources out of the root window
properties that xrdb writes them to, not reading a file off local disk.

The old support was left for backwards compatibility - I doubt they expected it
to last 25 years, but no one has felt a need to go back in and rip it out.
