This seems more like a chipset or bios bug than a driver bug. Unfortunately this is a ~10 year old chipset that was never known for stability. I had a similar old VIA board (PCIE only) and it had a number of problems including that the system wouldn't boot at all with certain cards installed. You might google for setpci workarounds for these boards.
