Setting the "PreferredMode" option had no effect.
However, with some more research I found that I needed to add the line: Option "monitor-HDMI-1" "Monitor0" to my "Device" section. The Intel driver was assuming my default "Monitor" section referred to the VGA output rather than the HDMI-1 output although no VGA monitor was connected. Having done this my settings in the "Monitor" section are no longer ignored. I don't know if this is a feature or a bug ...
