Well, these things are opinions, but here goes (these comments are off
of the branch version that comes with packaged with Poppler, since my
box has a version of Poppler too new):

* I think the default red border around the current page is ugly
  (thankfully you can change it, but if it's not something blaring
  you lose the ability to see the current page.)  Evince is a good
  model here; the current page highlight extends to the entirety of
  the side-pane, which I think looks reasonably good.

* The icon set that shows up on my screen is far inferior to
  Xournal's.  For example, the colors are these ugly, non-anti-aliased
  circles with thick backgrounds, whereas Xournal's colors are very
  minimalist boxes.  The icon for an image is a very blurry, and I liked
  Xournal's eraser, highlighter and ruler icons better.

Those are my two primary complaints.
