Nope. When you compile X you might run into many problems but you won't
notice them unless you examine world.log. Normally if you run into
problems you refer back to it for closer look. 

On the other hand these are megabytes, not kilobytes, right ? It should be
ok.

You would. The difference might just be what causing the problem. 
The easiest (and right!) way to do it is to backup your current install
first, then install X from source, backup again and then install ati.2

This varies. They might decide to put Xfree driver modules in a different
place. Or have a special location for /usr/X11, or have special location
for configuration files and libraries. Or something else.
