The only program I've seen bitten is aterm (aterm.sourceforge.net) with its tinted, transparent background. When X is triggered right, aterm leaves small horizontal slivers untinted whenever it draws. The flaws have a somewhat random distribution, but they all seem to fall in a 3 pixel _underline_ range.
The bug needs direct rendering on, and gets toggled on when I run a 3d accelerated program (or afterstep's WinList). It gets toggled off when I change the root window; xv or asetroot suffice here. This problem has been around from at least 4.1.0 up to recent CVS. I first saw this bug when I switched over from an Athlon + VIA chipset to a PentiumIII + i815. The slivers appear with both my 2000 and 3000 Voodoo3 AGP cards.
