Debian's 4.1 will handle mouse scrolling right out of the package. 
There's nothing to configuring it. What you may be using is the wrong 
mouse driver.

Here's the excerpt out of my XF8Config-4.

Section "InputDevice"
         Identifier      "mouse.p1"
         Driver  "mouse"
         Option  "SendCoreEvents"        "YES"
         Option  "Device"        "/dev/psaux"
         Option  "Protocol"      "IMPS/2"
