transferring between two external HDDs.
Has anyone an theory as to how this might have happened?

I'd first guess at some encryption foo so please give people the results of
df -h
df -h /boot
mount

Just as a for instance I've got ~2Tb free - NONE of which is available
to root to do what 'it' wants with ...
