did you replace Thunar with another file manager?

Some file managers by default automatically grab the desktop. They
could be launched without this default behaviour, for example

$ caja --help | grep no-desktop
  --no-desktop    Do not manage the desktop
                  (ignore the preference set in the preferences dialog).
$ nemo --help | grep no-desktop
  --no-desktop    Never manage the desktop
                  (ignore the GSettings preference).

Assuming this should be the issue, it wouldn't explain all the
described behaviour, but it would cause issues very clause to what you
described.
