It doesn't sound like it, but you may have triggered xkill, a program to kill Windows. Xkill is useful for killing stubborn programs that won't close when you tell them. Normally the key combination for this is CTRL + ALT + ESC. The x then appears and when you click on a window it kills it.
It sounds like something else is happening in your case, but I thought I'd mention it in case...
