For the GNOME settings, try running:
gconftool-2 -R /desktop/gnome/screen
and see if there are any entries in there for that user.
e.g. for me this outputs:
/desktop/gnome/screen/default:
/desktop/gnome/screen/default/0:
rate = 61
resolution = 1680x1050
If so, you could probably remove the resolution setting, and use the defaults,
by:
gconftool-2 --recursive-unset /desktop/gnome/screen/default/0
which would unset the keys in that tree (assuming the screen is default/0)
