Hi, if you look at a cylinder whose axis is parallel to z axis from top in Yade (view plane XY looking in z direction) - you'll see kind of a perspective view. Is there a chance to look at it orthogonal - so that you will see a circular if you look from top at a cylinder and a rectangle if you look at it from the side?
