When you say same initialization you mean same initial positions,
right?
If so, I would guess you run yade multithreaded ( http://www.mail-archive.com/[email protected]/msg03562.html).
Running yade in single thread will make the numerical error always
the same, it will not reduce it. The only solution would be to
replace double by quadruple-precision numbers...
