Would you like to calculate the change in shear energy between two moments in time? You write that you set calcEnergy=False in the beginning, changing it to True at some later time. Wouldn’t it be easier to set it True from the beginning? Maybe you could write a minimal example with only two spheres, or so, and post the code. Then, you can describe, what is calculated in shearEnergy and what you would like to calculate.
