Thanks for the answer.
I'm currently just playing around with the simulation and trying to build the
code from scratch. However, at the stage of simply creating sphere packed
cylindrical volume, without imposing any complicated interaction, the particles
seems to fly around with no sign of bonding in between.
Here is the code.
