run_tests.py is not organized well

Bug description:
There are some enhancements for the run_tests.sh script
1. The script should be organized into three parts
* function definitions
* variable definitions
* execution code
2. Remove redundants checks of "if [ $coverage -eq 1 ]"
3. Fix running script as "python .//run_tests.py" if $PLUGIN_DIR is
empty
4. Decouple noseopts and noseargs from NOSETESTS
* To have the options processed seperately
