Are you talking about the little pop up notification by the system tray (the clock)? If yes, that is controlled by your user preferences. Click the main Messenger Menu, then Preferences, then Alerts & Sounds, then "I receive a message in Yahoo! Mail" and uncheck everything you don't want to happen.
You can also check all of your other alert settings by clicking on the alert settings for the other listed items.
