I have been using rooSwitch to maintain two databases and it works
very well for my needs. However, my own needs don't include syncing
since I own only one computer. I would be interested to here from
people who do use rooSwitch for multiple databases about syncing issues.
Also, does anyone have a script for switching between Yojimbo
databases with rooSwitch?
I would like the ability to have multiple databases built in to
Yojimbo as well, but does it have to be a "pro" version? I like the
idea of improving the version of Yojimbo that I already own. I don't
pull down blogger money like Dave here. ;-)

If you swap out a database using rooSwitch though, I worry about
how any syncing engine - whether it's .Mac, SyncTogether or
something else - is going to handle it. You could wind up blowing
away the equivalent database on your other machine(s).
I don't remember what happened with our discussion about this
previously, but this is another fundamental reason for a Yojimbo
Pro version.
