Yojimbo stores its data using the OS X "Core Data" system, which
puts everything in a single database. It doesn't store any data in
separate files. What's making you think that it does?
I did a search for Yojimbo and discovered ~/Library/Caches/Metadata/
com.barebones.yojimbo/ with a bunch of files named like
D772FC3D-5F8E-4F63-8420-64AFF9FBCF8B.yojimboitem.
The number of files (I think sizes too) match the number of items in
my library. Clicking on any of the files brings up Yojimbo and opens
that particular item. There are a bunch of files for my notes, 4K
each on disk but just a few bytes in reality based on file info in
the Finder.
Thanks, Joel
