I had the same problem recently.  You should contact Bare Bones
support about it.  I did and they gave me a terminal command to
execute to force Yojimbo to repair the database which seems to have
fixed the problem.  You can reach Bare Bones support at
[EMAIL PROTECTED] or via their online form on the website.  They
responded to my request within a day.
