Are your accounts IMAP or POP? If you select File > Export > select default action to export as Entourage archive (.rge) file, does it export without giving an error? If yes, your data should be safe, but let's be sure there is not something in the database this is causing this behavior. Create a new test Identity. Import the .rge file. Now test deleting.
