In my mind, the difference is that the Judeo-Christian scriptures of the Old Testament show that the slaying of "non-believers" is the expressed will of their God, in fulfilling the manifest destiny of the chosen people. Whereas, the cases of warfare in buddhist based countries is not thought to be part of Shakyamuni's teachings, but an expression of un-enlightened people still caught-up in delusion, even if claiming to be followers of the Buddha.
