Hi ZenBird, The answer is...how ever you want to use them.
Free form containers for devices is one of the unique features or Zenoss. You define Systems (or subsystems), Groups (or subgroups), or Locations in a way that works best for you. The one difference is Systems display on the main dashboard in ver 1.1.x and in the upcoming 2.0 version, you can choose which of the containers is displayed on the main dashboard. So you use the S, G, L links in the navigator to define your containers or sub-containers, then on the edit tab for a device, you can select a location or multi-select systems or groups. The theory being that if you have an email system that includes lan gear and servers, your data warehouse system may also contain some of the same devices.
