Think I'm starting to see the reason why graphs are not working for you like it does for us, we created the OrganizedGraphs system to be compatible with all the defaults put into place. os related graphs are in the main dir of a device like memAvailReal_memAvailReal.rrd, ssCpuRawUser_ssCpuRawUser.rrd etc....
As for you Bandwidth graphs if they are not the default naming scheme then they will not be there unless you use the custom tab. As far as the 2 networks are concerned we have no issue with that. If I would to pull our 10.20.0.0 for our eth0 and 170.20.0.0 for our eth1, we will get all the graphs for the one network and all the graphs for the 2nd network. But not the graphs for both networks under one network.... ( Hope I did not lose you there) :). When we poll for the rrd files we poll there default_names as well, so if you were to for instance create a new graph with a different name it will not be in the organizedgraphs. We did create a custom tab that you could get these values from which essentially uses a regex.
