Ubuntu should go into /Server/Linux. For FreeBSD you should make a new device class for /Server/FreeBSD. You don't even have to use the default device classes that are enabled. These are just starters. What really matters is how you configure the zProperties (especially the zCollectorPlugins) and the performance templates that are bound to your device classes.

If you haven't already checked out the admin guide, I'd recommend it. It could save you a lot of time in the long run.
