Well, since I wrote this I've begun to think that my immediate problem was that I had a few "Problem device[s]". I don't know what the logic is in causing zenperfsnmp to skip whole polling cycles when it finds these.
When I got rid of the four that I had (two had somehow ended up with no IP addresses for any of their interfaces and in fact were gone from DNS), it ran fine for hours. Then for some reason zenperfsnmp just hung completely very early this morning. No more log messages or RRD updates, but the process was still running.
