I have found that unless you are able to model the routing table for
every single router on your network, the links don't really work.
Either that or you have to be very selective about which networks have
zDrawMapLinks = True.

To start, try navigating to /Networks, click on zProperties, set
zDrawMapLinks to False, and see if all of your dots appear consistently.
Then, one by one, try setting zDrawMapLinks = True only the networks
that provide site to site connectivity.
