How did you install cython? Because Cython should be able to find its own headers, and cpython.pxd is one of the declaration files that ships with Cython. I have heard of some linux distros incorrectly shipping Cython without its internal headers, so look inside Cython to ensure that there is an 'Includes' directory in your Cython install.
