Almost surely, your "Zope" is already compiled.
You need "mkzeoinstance.py" only (if at all) when
you want to use ZEO ("Zope Enterprise Objects" -- used
for several Zopes (or other ZODB clients) looking on the same
storage).
If the generation process makes problems, create an empty "mkzeoinstance.py".
