This doesn't seem to be a kernel question. I guess that android-porting might be a closer hit for what you're trying to do, though in general it seems to be a good bit outside of the core android realm.
I'm sure that someone there will comment on whether the root partition is appropriate or whether the system partition would make more sense. Finally, when you post on a more appropriate list, be sure to include a relevant sample of the kind of error you're seeing. Without that there's little chance that anyone will be able to help.
