System Picker, like a fresh install sets its prefs in pram, I'd suggest this pref was corrupted by the first use of system picker which stuffs up the startup disk cp also. The fresh install over rode this preference giving you a clean slate again.
Check how many blessed sys folders you have now its working.
Careful when entring unblessed sys folders else you'll find you have the same trouble over again.
