Based on your general description, it's not clear why you see the problem you do. Of course, the devil is in the details and those are lacking. The log files from setup might be of some help. However, you should be able to resolve your immediate problem by simply editing your cygwin.bat file to point to the proper directory. Still, it would be interesting to know more about your installation to see what went wrong. Perhaps the output of cygcheck -s -r -v would help.
