cython-users is generally the right address for user questions. It also has a larger audience than the core developer list. I think the reason you got no response so far is that reproducing it seems to require both h5py and numpy, which not every Cython developer has installed. It is not clear if the problem is related to Cython, it may well be a bug in h5py, a usage problem on your side or whatever.
