With some applications, in my case recoll and xdg-open, the mimecache information on pdfs, which for me is okular in the first place, is ignored and instead the second .desktop entry is used. According to https://bugs.launchpad.net/ubuntu/+source/xdg-utils/+bug/928680 the problem is the dash in the entry. I replaced the dash with a slash and it worked.
