Could you please install gconf-editor and check the values /apps/tracker-search-tool/default_window_width and separator_position. My guess is, that they somehow got messed up a bit on you machine but it's not an inherent bug with tracker-search-tool. Try to reset those values and start tracker-search-tool new.
