Try also running workload inspectors, one of them might give you a hint or two about the culprit: top (immediate readings) atop (excellent for historic readings and cummulative readings) powertop (interrupt storms, weird use of kernel threads) latencytop (system stalls) See if you can track down the processes which are causing trouble.
