Before any changes get committed can we verify that system-database is a parent 
of the app we're having problems with?  the derby classes should be coming from 
system-database, not from including the jars directly.  In any case we've seen 
similar problems in the past when a second copy of derby classes is loaded: 
this definitely is a problem  with the embedded driver and possibly with the 
network driver.
