Edit the paragraph style called Default (1): most paragraph styles depends on it so this will fix almost all your problems. If not, that's because your document is full of direct formatting: just select all text and press Ctrl+M to apply default formatting.
(1) Open the Stylists with F11, scroll until you find the Default paragraph style, right click on it and Edit -> Indent and spacing tab.
