I only tested with recorded transport streams. But right now, I loaded some - with dvbcut/ffmpeg written - program streams, which work fine. So, since I'm just using the dvbcut/ffmpeg routines, there are no intentional limitations builtin. But since this is my first try at dvbcut, there are likely some bugs in the patch.
