The problem is different now:  before you were trying to install
system-xfree86, which is appropriate when you have an externally
installed XFree86 installation.  

Now you are trying to install the Fink xfree86-base and xfree86-shlibs
packages, which is well and good, but require you to manually remove
/usr/X11R6 and /etc/X11; Fink isn't supposed to remove files that it
didn't install, and it didn't install your prior XFree86 package.

By the way, if you do want to do this, make sure to install
xfree86-rootless and xfree86-rootless-shlibs, too.
