How many times per day do you modify autoconfig.h? Why? I'd say this is the only good reason. Although I'm not sure that accessing the same filesystem from Lin/Win for compilation purposes is a clever idea. I recall that our Windows build didn't like the LF line ending in the past (probably in the .bat files), dunno about nowadays.
