Are you running eclipse 3.1.1 or 3.1.2? They're the supported versions. I had 3.2 running for a while and gave up because of the compiler problems.
I occassionally get the same in 3.1.2 and a project clean seems to do the trick or try simply closing the project and reopening.
You can also try backing up the workspace, then within Eclipse delete the project without deleting the source directory and then re-adding as a new project.

I can of course continue just fine after hitting ok, but the messages seems rather unnecessary and is kind of annoying... any tips?
