It will be in the most recent snapshots, from:

ftp://surfer.nmr.mgh.harvard.edu/pub/dist/snapshots/

You can also use tkregister2 (see tkregister2 --help) to create the
register.dat file (as well as view and manually modify the
registration). The help page explains how to do all this with FSL
(including creating an initial FSL matrix, which can speed up flirt
considerably).
