IIRC I used the regular manual install with 2005.1 media, but not 2005.1-r1 which I've used since. However I don't see how anything other than a PEBKAC could have caused it. I don't think the stage3 would change permissions on /mnt/gentoo when expending out which is the only other logical idea I can come up with it.
