There are a lot of factors. On the whole, it is better to use natural
light if photographing through plastic or glass. If glass, a polarising
filter can help a lot but it is useless with plastic.

All of the pictures of Indian Gerbils and Lesser Egyptian Gerbils on my
site were photographed through plastic. The Indian Gerbil was
photographed with natural light, the Egyptian Gerbils were photographed
with bounced flash (IE, direct the flash in a different direction and
bounce it off a white object, such as a wall or ceiling).
