The Boxcar plugin is not something we can provide much support for
since it wasn't developed by us.  However, there is one thing you can
check, make sure that other plugins have their settings save out
properly, like change the duration on smoke and see if it takes
affect.  If that doesn't take affect, you might be having a
permissions issue with your preferences file, and changes may be
failing to be written out.  The easiest way to test this is to move
your existing preferences file and its lockfile to say, your desktop.
It is com.Growl.GrowlHelperApp.plist in ~/Library/Preferences, also
note that ~/Library is hidden by default on Lion, you can get there by
opening the Go menu in finder, and holding alt down to expose the
library option.  Quit Growl, move the preferences file and its
lockfile to your desktop, reopen Growl and see if settings now work.
You can also try asking the people at Boxcar, since they created the
plugin, if there might be some other issue that could cause this.
